If the breeding was released already, you can register the foal online, but you will still need the control # from the Breeders Certificate.

The lady I spoke to today at APHA didn't mention this she only said that I will need to fill out the foals registration papers and send them in once it's born?? Should I call again?

You may want to just verify that you don't need that # since you don't actually have the breeders certificate in your hands.

Great news! If you register online, you will get your horse's certificate back in about 10 days. It's far faster than sending in the hard copies. It's quite simple to do and you just upload the appropriate pics and pay online :o)

Do do I wait till the foal is born to deal with registration or can they send me a breeders certificate now?

If you already have the control #, you have what you need to complete the registration once baby is born. You will need the control #, 3 name choices, foaling date, etc., and the pics to upload...

You need to wait until the foal is born before registering. But you have everything you need now so its just a waiting game.

Out of curiousity, where are you located? October is a late due date for a baby in the US.
