Improving saddle comfort?

My horse has a lovely custom fit CWD saddle, fits her perfectly. but she still seems to be a little sore, and she has those little pressure bumps on her back, and she's still a bit pissy about having the saddle put on her back. She had a badly fitting saddle for about 4 or 5 months and this new custom fit one for 5 months now.
I'm just wondering if there's something I can do to make her more comfortable- a kind of pad I can use, maybe? I just ride with a regular pad with no half pad since it fits her back perfectly, a sheepskin would make it too tight (i think) any suggestions would be appreciated!
oh and she is up to date on chiro and vet and such, no big physical issues behind this.

Double-check the fit of the saddle and that it's sitting in the correct position. Maybe even check the fit using a Port Lewis Impression Pad if someone has one nearby. Is the flocking nice and soft and smooth? No lumps?

I have a near-impossible-to-fit Arab cross with poor topline. I tried to fit her for 14 months. I finally had a lovely fit by any measure. She was still pissy. turns out that the saddle fit great static. Once she started moving, it was a whole different story. Between her conformation and the way she moved her back and shoulder, it became evident that a standard treed saddle could never make her happy. I found a treeless that serves her well and that feels like a treed to me. Whole different horse. Point is: Be sure you've checked moving fit and well as the static fit.

If that's all good, then I agree with Karliejaye: What is the pad made of? Few horses will complain about wool, sheepskin, or sympanova. Whatever you have next to her skin should breathe and not rub - at all.
